Hello!
I would like to update the plugin but I have already created custom templates for the search results and the general appearance of the search form. This is an example (http://www.bioclinic.gr/iatroi-bioclinics/). If I update the plugin will all the changes be lost?

It depends on the version you have installed and a setting you can make. In the plugin settings you must have the Remove all data when deleting Search & Filter set to OFF, see in this screenshot:
