There must be something like a pre_get_posts() being run as well, maybe in the theme functions.php

The problem I have with the archives method, using the file you show above, is that there is no wp_query in that code, which means it is somewhere else in your theme, which you need to find. If you can place a copy of your theme files locally on your computer and do a recursive search for that, you might find it. It might then be possible to add some code to the arguments passed to it.
