I think I know the answer…
Basically – we have integrated support for WPML so there are certain things S&F does automatically in regards to languages when WPML is enabled.
Whenever you save a search form, it will try to detect the language – and it will convert all the IDs from the include/exclude box – the the equivalent language of the search form – as S&F is not setup properly with WPML I believe this is the problem.
Take a look at the instructions here on how to setup correctly and let me know the results:

thanks for the link. I did the setup like you explained, but include/exclude is still not working. I tried do create a new filter, but there is the same problem, no include/exclude. Everthing else is working like it should.
Can you please fix this problem? My customer is very unhappy with the current issue…

Thats what we are trying to do – fix the problem – but we have to take a number of steps in order to eliminate what can be causing it.
Now that WPML is setup correctly I’m taking another look.

i used Custom Post Typ UI to create the CPTs and taxonomies. But now i put the code in the functions.php and deactivated the CPT UI Plugin. Further I deativated all plugins, but there is still not possible to include/exclude any custom taxonomies.
These things worked before did the update for wordpress and for your plugin. So, is there another fix?
Your workaround did not work… If I do that, there is still not showing any entry or all entry without filtering the includes/excludes…

Can you disable everything as mentioned and allow me access so I can do some testing?
I need to know other plugins are not causing the issue when I’m trying to debug.
Better yet, can you replicate the site somewhere, on another/dev environment? This is the next step really to finding the problem.
Then I will need FTP access so I can track down where the error is occurring – I’m afraid there is no other fix right now – you are the only user experiencing this issue so I guess it’s something related to your environment.
Just to note, you likely had many plugin updates after updating WordPress to 4.2 – and it could be any of these that is causing the error – I am willing to debug on your site though to track down the cause, and if it is S&F then of course I will implement a fix,

i did a test on my test server and i found the plugin who causes the bug. It’s the Advanced Custom Field Plugin (Version 4.4.1). If I deactivate it, the include/exclude function works like it should.
