Hey Trevor and Ross,
as bad as this is for me, I just tried using the filter function provided by the new Toolset Views and it gives me the same weird results. I have duplicate taxonomies in the taxonomy filter. So that seems to make this a problem specific to my install and has nothing to do with your plugin.
Just wanted to let you know so you can stop grinding your head about it. I will have to try and find out why taxonomies are offered twice even if they are in the taxonomy list only once.
