So, these shortcodes are not actually on the page, but in custom fields, and these are being output to the page? What is the reason for doing this? Unless the coding is crafted very carefully, I can see why it would simply display what it is now. WordPress goes through a page content to run any shortcodes and other embeds, but if these shortcodes are being added too late, they will not be run.
It is highly likely that WordPress has changed the priority of what is done first.
