In answer to your questions
1) Yes just replace the plugin, it has the exact same version number, so when the official update is released you will see it in your dashboard 🙂
2) I’m not aware of any problems, I normally use “ultimate taxonomy manager” as a good free plugin – could you give that a go, with one test taxonomy and see if you are still having problems?
If not then I will look into compatibility with the other plugin you mentioned.

The cpt-onomies plugin creates a taxonomy based on a custom post type. Unfortunately these taxonomies sometimes do not work exactly the same as normal taxonomies.
Some of the normal wp functions to access taxonomies cannot be used.

I’ll have to take a little time to see how they do it and if I can add compatibility to this plugin easily – if they don’t use standard taxonomies or meta data it is very hard to guarantee compatibility.
I’m working on another plugin update right now, so I’ll take a look over the next few days and let you know.
