Was just looking into this.
It sounds like you might have some conflicting settings.
Can you go the “post meta” tab, and clear all the rules there.
Also, under “tags, categories and taxonomies” tab, please clear out any settings here.

Also could you explain to me me when it is appropriate to use the “tags, categories and taxonomies” inclusions and exclusions?

An include will only ever show results for the IDS included, which is normally where the issues arise.
Is there a way to see your results page?
