Glad you got the load more working.

You should enable Auto-count to get a better idea of S&F is seeing.

If this means your some options are being hidden, then likely there are some query settings that are causing this.

Check the two tabs Tags, Categories & Taxonomies and Post Meta, and try clearing out all the settings here, and test again.

Also, check to see if you are using post meta for sorting your results (under the posts tab) as this can sometimes cause results not to come up.
