I have this taxonomy connected to two diffrent post types. Search and filter is given only one of the post types in the setting “Search in the following post types”.
But in the front page loop it will display all the terms that have post connected to them even though there is no post with that term from the setting “Search in the following post types”.
Display results method:custom
Given it the right url “Template Options Results URL”
Rebuild the cache multiple timesTL;DR I have multiple post types and connected multiple of the same taxonomies to them, when creating a specific filter for only one post type it still shows all there terms that have posts in them, I was suspecting that it only would show terms if it has the specific post in them.

This is a legacy feature and has to remain or it would break sites if they changed WordPress to stop it. However, it is not good practice to do this. You should keep a on-to-one relationship between post types and taxonomies. Otherwise, what you are experiencing will happen.
